哪种从头装配算法最适合我的数据?

Geneious中提供了许多汇编程序。某些汇编器未与Geneious捆绑在一起,但可以通过Tools-> Plugins作为可选插件安装。最好使用的汇编程序可能取决于您的数据。下面是一些汇编程序的优缺点的简要概述。

Geneious
 
Advantages:
      - Produces large contigs
      - Produces contigs containing reads
      - Can produce list of unused reads
      - Can produce circular contigs

缺点:
      - 慢(不适用于超过 100 Mbp 的基因组)
- 高内存使用率


蝌蚪(Geneious R9 起)

好处:
      - Extremely fast
      - Very low mis-assembly rate
 
Disadvantages:
      - Produces only consensus sequences
      - May produce shorter contigs
      - May not work as well on gappy error models (e.g. 454, IonTorrent, PacBio)
      - Does not produce scaffolds

 

SPAdes(Geneious 10.1 以上)

优点:
      - Produces long and accurate contigs
      - Works with many data types (Note:Oxford Nanopore,PacBio和Sanger读取只能用于具有较高质量的短读取数据的混合组件中。 

      - Supports RNA and metagenome data
 
Disadvantages:
      - Produces only consensus sequences
      - Doesn't work with low coverage
      - Not designed for large genomes

 

Flye(Prime 2020.1 以后的插件)

优点:
      - 快速地
- 专为 PacBio 和 Nanopore 数据而设计
- 适用于宏基因组数据

缺点:
      - 不支持短读(低于 1000 bp)
- 仅产生一致序列


天鹅绒(插件)

好处:
      - 快速地
- 被广泛使用的
- 在更大的基因组上比 Geneious 组装器更有效

缺点:
      - Produces only consensus sequences
      - May not work as well on gappy error models (e.g. 454, IonTorrent, PacBio)

MIRA (plugin)

Advantages:
      - Works very well on bacterial genomes
      - Produces large contigs
      - Produces contigs containing reads 

缺点:
      -在大型基因组上不可行
